    Metabolic pathways synthesis based on ant colony optimization

    A current challenge in bioinformatics is to discover how to transform particular compounds into specific products. Typically, the common approach is finding the sequence of reactions that relate the specified substrate (source) and product (target) using classical searching algorithms. However, those methods have three main limitations: difficulty in handling large amounts of reactions and compounds; absence of a step that verifies the availability of substrates; and inability to find branched pathways. In [1], we propose a novel ant colony-based algorithm for metabolic pathways synthesis. This algorithm, named Pheromone-Directed Seeker (PhDSeeker), is able to relate several compounds simultaneously by emulating the behavior of real ants while seeking a path between their colony and a source of food. The process is designed to ensure the availability of substrates for every reaction in the solution. Thus, ants explore the set of reactions on each iteration searching for possible pathways to link the compounds. After that, they share information about solutions found by each one and then perform a new search. This process is guided by a cost function that evaluates the availability of substrates, the connection between source and target, and the pathway size.Sociedad Argentina de Informática e Investigación Operativ

    *omeSOM: a software for clustering and visualization of transcriptional and metabolite data mined from interspecific crosses of crop plants

    Background: Modern biology uses experimental systems that involve the exploration of phenotypic variation as a result of the recombination of several genomes. Such systems are useful to investigate the functional evolution of metabolic networks. One such approach is the analysis of transcript and metabolite profiles. These kinds of studies generate a large amount of data, which require dedicated computational tools for their analysis.Results: This paper presents a novel software named *omeSOM (transcript/metabol-ome Self Organizing Map) that implements a neural model for biological data clustering and visualization. It allows the discovery of relationships between changes in transcripts and metabolites of crop plants harboring introgressed exotic alleles and furthermore, its use can be extended to other type of omics data. The software is focused on the easy identification of groups including different molecular entities, independently of the number of clusters formed. The *omeSOM software provides easy-to-visualize interfaces for the identification of coordinated variations in the co-expressed genes and co-accumulated metabolites. Additionally, this information is linked to the most widely used gene annotation and metabolic pathway databases.Conclusions: *omeSOM is a software designed to give support to the data mining task of metabolic and transcriptional datasets derived from different databases. It provides a user-friendly interface and offers several visualization features, easy to understand by non-expert users. Therefore, *omeSOM provides support for data mining tasks and it is applicable to basic research as well as applied breeding programs.     The agent routering process of a dynamic distributed decision support system

    When certain enterprise domain needs to make an unusual decision, it will probably require new kind of information. If the interaction model among domains cannot be defined because the decision scenarios are unpredictable, the system itself must search the required information analyzing where it is available, or can be generated. To do that, it is necessary to design a mechanism able to decide where to look for the information.We have developed a distributed DSS able to work in a dynamic way. This system is based on the use of mobile agents, which receive the user´s queries and visit the DSS domains gathering the required information. One of the main elements to the efficient operation of this system is the Router Agent. Its responsibility is to give an adequate route to the mobile agents. In this paper we propose a structure for the Router Agent. It includes a Knowledge Base where the information managed by each domain is represented, and a mechanism to compare the query content with the domain representation. We also present an interactive strategy to obtain the initial data to be stored in the Router Knowledge Base. The AHP method is used to support the task of evaluating the relative importance among terms representing each domain.Facultad de Informátic
